Probably air in the hydraulics. Bleed and re-bleed using this method:
Get a helper
Put a hose on the slave bleeder, put the other end in a bottle w/ some fluid
Keep that end in the fluid the whole time
Have helper pump the pedal once then hold it down to the floor
Crack the bleeder open, watch fluid & bubbles come out, close bleeder
Have helper *slowly* lift pedal off floor (it will stay on the floor after you crack the bleeder)
Repeat the above steps, check your master every 3 or 4 times and make sure it NEVER gets below the "min" line or you'll get air in the system.
THEN (this is very important):
Crack the bleeder open and push the fork arm back towards the slave. W/ the bleeder open, have the helper push the pedal to the floor again. Then close the bleeder. This removes air from the slave itself. You can repeat this a few times if you want.
to help you out.
Once this is done, adjust your clutch pedal via instructions on the VFAQ and . While you're at it, check your clutch pedal for wear (near bottom of RRE link).
BTW, did you replace the fork/ball and throw out bearing when you did the swap? A worn fork/ball can lead to poor disengagement too.

Forgot to mention about the clutch dragging test:
Put car on level surface
Make sure e-brake is off
Put in 1st gear
Hold clutch to the floor
Rev engine
The car should roll forward at about 7200rpm. If it rolls forward before 7200rpm the clutch is dragging.
